How soon after picking up or re-signing players can we work out the terms of their deals?, as doing so will give us a better picture of our true cap.

These will formally be worked out at the end of the FA process however I should, as I did last year, bump up the Caps by 2M or so as contingency that will allow teams to go over the cap temporarily until they sign players for multiple years and reduce the yearly hits. This may cause teams to be over and scramble to get under the cap at the end of the signing period...I suppose we will have to keep very close track of where we sit and what we plan to sign each player at.
Are we still using this formula:
1 year : 100% 2 years : .975% 3 years: .95% 4 years : .925% 5 years: .9
And will there be stipulations for longer terms or will we be sticking to 5 years max?

I am open for peoples thoughts on matter. I would say 5 years at least with a maximum of 7-8. If we do go longer, each additional year would yield an additional .025% savings.

Is there way we can negotiate contracts earlier in the future or be allowed to go over the cap by a certain percentage in the off season? I currently have about a million and a half tied up in unsigned contract savings and I know other teams have more than that. This money could be put to good use during free agency.

The cap room was increased by as much as 2M earlier in the FA period but now it has been reset to the actual cap when we hit the lower levels of contracts 500k and lower. I would suggest that we might have one additional round of FA (100k minimum) after contracts are determined for those that want(fill out slots 46-50)/need(to get to 45 players) to participate.
